Over a larger area, the column mode will freeze all of Geany to a point where I have a to kill the program.
Steps to reproduce:
1. take a text file over 10k rows 2. change to column mode 3. highlight the first column and keep pressing page down 4. after about the 4k row geany becomes progressively unresponsive

Yes. And it's exactly the same when using Ctrl+Alt without the column mode plugin, and the same in SciTE - that is, the column mode in the Scintilla editing widget is slow.
With the extrasel plugin, you can at least use Ctrl-[Alt]-Shift -Left/Right for whole words instead of single columns, and ...-Home/End for top/end of the document. But for lots of lines, you'd better make a stream selection first (Select to Line is helpful, if you know the final line#), and then convert it by activating Column Mode.
When using Scintilla < 3465, this conversion causes a serious delay - Ctrl+Alt-Shift-Left/Right is faster, but sometimes the selection will become wrong - so you'd better get a current svn Geany. Overall, the rectangle selection and virtual spaces in Scintilla are not very good.
