Geany is really handy as a pocket.
I found that settings for build commands are kept in filetypes.sh and filetypes.common.

Note that if in `Edit->preferences->Various` you have `use_atomic_file_saving` set then the execute bit gets cleared every time the file is saved. You could try a different setting so it is preserved on save, either `use_gio_unsafe_file_saving` set, or neither.
