Thank you all very much. My problem is solved! I changed the Preferences Tools tab to xterm from the original default x-terminal-emulator...

What terminal command are you using? Check the preference in the Preferences dialog, Tools tab. Try (if not already set) "xterm" or KDE's konsole or so.
And while script is running from within Geany, check whether there is a file called 'geany_run_script.sh' in the same directory as your Python script. If so, that's good. Try to execute it from another shell and see what happens. Ideally, it should execute your Python script and then delete itself.
