You can either:

In FreeBSD it all depends on the desktop environment being installed. I mainly use XFCE and it has a team chooser, with various themes provided that the user can install via package manager.
Other DE have their own theme editors. AFAIK linux distributions too actually use the DE provided theme editor, only difference is that linux distributions are usually more opinionated about which DE is their default one. FreeBSD by default is installed without a GUI even (some linux distributions do this too, arch comes to mind).
b. override those elements of the theme in geany.css (or a GTK customisation if you want it to be global).
This will obviously work too.
