I believe these are enabled by default, I think you must've disabled them at some point.
The Geany help page is not up to date on these options, it just has an explanation for "Save window position and geometry"; this option does not exist in version 1.34.1 of Geany.

Works for me any Geany forever. Are you closing Geany properly, not crashing it by logging out/shutting down with it still running?
