`git commit -a` isn't a problem since it commits all changes, but only to tracked files. `git add .` OTOH may be a problem, but as it is generally run at the very beginning of a project, the Geany project file is likely not to exist yet I think.
Keeping the .geany project file in the project tree is at least what I personally do, and without any harm.
