This is because at the moment we often have to break the plugin ABI in
SVN. I'm assuming you mean after you update Geany.

Yes, I noticed this. I'm not sure why yet.

I don't think any plugin configuration does get lost. The keybindings
only get lost at the moment if you set them without quitting Geany with
the plugin still loaded. This will be fixed fairly soon.
