No idea what's happening.
I have a Debian Testing too. But if I do a fresh checkout and run
./autogen.sh
make
it runs fine without any problems.
(automake1.4 1:1.4-p6-12, automake1.7 1.7.9-9, autoconf 2.61-4,
intltool 0.35.5-4, intltool-debian 0.35.0+20060710.1)

Yes, it gets (re)created by the autotools, this is usual and because it
doesn't seem the reason just nevermind it.
