Yes, disabling terminal did the trick.
But after that I tried to run geany in default mode (terminal enabled) again and opened the terminal tab.
After that the bug has gone, I can't reproduce it anymore.

So the bug was somehow related to the terminal and solved by just opening the terminal tab once.
