If you think about not saving the configuration at all... The recent
files/projects, the current project name, and (depending on the
options) the file list still need to be saved. Which is easy to do,
but won't solve the race condition.

(BTW, I thought that the Apply button in the Preferences dialog only
applies the options temporarily, but it saves them.)
