And also some more information like exactly what did you try to do?
I just tried, opened a new file in Geany and could execute it.

What filetype are you using?
What is configured in the Preferences dialog on the Tools tab as
"Terminal" command? There you can change the "cmd.exe" command line as
well as specify a path to it. Though usually this should not be necessary.
