It looks like you're running an older version of Geany - there was a  
fix for message window issues like the ones you mention in the Geany  
0.10 release, so try upgrading.

 From 0.10 NEWS file:
     * Fix message window horizontal scrollbar being too tall on some
       systems (thanks to Rob van der Linde).
