As the run script seems to work fine, my guess is that the configured terminal doesn't have xterm-compatible options.  It's a known issue with some terminals emulators (especially Konsole).  And now this bug looks like a dusplicate of https://github.com/geany/geany/issues/1624 ;)

(and https://www.raspberrypi.org/forums/viewtopic.php?f=66&t=191818#p1203549, although don't edit the config file manually, use the preferences instead)
