Hmmm, AFAICT builds only set the message win [visible](https://github.com/geany/geany/pull/1257/commits/8f56c0fb11e515e480f87193529dff9345c4977e#diff-66e44aec481827dc8d78ac4822a1c902R341) they don't set the setting.  Which is also what you said above.  So how does it get restored on restart?  Currently the state of the message window is restored irrespective of what set it visible.  Not talking about projects, just plain user config.
