@derba OK, I fixed the symbolic link following for GeanyCtags here https://github.com/geany/geany-plugins/commit/f1889ab92d55ed0e3db317e228c1fea72320babd

However, since I think not many people use the plugin as the same can be achieved with ProjectOrgaizer, I'm a bit lazy to implement custom options for the tag generation. So one option is to use the wrapper script as you suggest or you provide some patch to support custom options which I'll happily review :-)
