As far as I can tell, Tools->Reload Configuration loads all configuration and template files, including geany.conf. I have attached a patch for your consideration, conf_reload.patch, that adds comments to that effect everywhere that they apply. In some cases I also edited the surrounding text in an attempt to reduce repetition/confusion.
